Just to clarify, you tested HVR1 and HVR2, but NOT the CR...correct?

It looks as if you tested with a company who don’t do the full sequence. So you have some defining mutations but not enough to be sure of where you fit. No tool can predict when the test has not been done. So you get the 3 best guesses.

If I were to bet (and I rarely do) it would be on option 3 since you have a positive selection for this sub-clade. Your extras are positions which mutate a bit too fast to be very useful as tree markers.
