Abul Fazl is quite reliable so I think that Bais connection for Isa Afghan/Khan should be considered valid. Bais Rajputs are found all over the Indo-Gangetic plains from the Punjab to Bangal. In the Ganga-Yamuna doab area (Baiswara) they were particularly powerful.

The Kanauj Emperor Harsh was a Bais (see eg. Xuanzang, Aryamanjushrimulakalpa), though the term Rajput had not appeared in his time. He was of the Pushyabhuti-Maukhari family. The Maukharis were a very old Magadh family of some repute as we have an inscription with their name (Mokhali in Pali) from Gaya in the Moriya period.

Pushyabhuti, the founder, was not a maukhari but a feudatory of mokhris. He was born and brought up in thanesar, modern day kuruchetra district of haryana. There are plenty of Bains jat villages surrounding thanesar. As per the khap tradition in jats, it was established and recognized by king Harshvardhan.

A good article on khap history and tradition,
