If 99.9% of our DNA is same, the SNP testing is based off on only 0.1% ?

So the difference between a Andaman tribal, a European and a Greek is only coded in 0.1% of the DNA?

Also, can we trace our genetic ancestors to the first humans?
It doesn't make much sense to compare modern humans with each other.

New research shows that at least 10 percent of genes in the human population can vary in the number of copies of DNA sequences they contain--a finding that alters current thinking that the DNA of any two humans is 99.9 percent similar in content and identity.

But that 1% contains a massive amount of information on the past that can be extracted if you know what you're doing. We're all about the small errors in the copying of DNA that crop up whenever a new human is created. The presence of a single error in two populations on two sides of a great barrier like the Mediterranean Sea could be used to deduce how much interaction was occurring between the two sides and roughly when it happened. Sometimes there's enough going on, like between Neanderthals and Sapiens, that they could point to several different interactions at different times in different areas.

i think it might be the interaction of those "different" 0.1 % with the other 99.9% that creates the host of weirdly complex permutations and not just the 0.1% themselves.

The regions tested for "inferred" ancestry are non-exome regions (non-coding) of the DNA. Only exome regions have coding protein genes. The non-exome regions are not "genes."
There are certain regions on the loci (non-exome) which are tested for autosomal ancestry. It is these regions that show differences within populations, though very small. This was originally used for medical research, not ancestry detection.

Yep but it's also claimed that chimpanzees and humans are 99% genetically identical. So if this claim is accurate and not misleading then 1% difference has a huge impact on the differences between humans and chimps.
