The Lebanese are the real stars of this paper, but it would have been nice if they at least told us what city/region the other samples came from.

please note that the study compares beirut muslims with north mountain lebanese christians from the qadisha valley (Ehden Zalloa's town) which is a high elevation isolated valley in north lebanon, so it is a comparison between a subset of the christian population to another subset of the muslim population. So its quite normal for qadisha valley people in lebanon to be like %100 lebanon IA, while Beirut was a hub city in the Ottoman empire. Their are quite some Turkish, Egyptian, Albanian, north african and kurdish surnames among Beirut muslims so its very well expected for them to score 60% or less lebanon IA. I would have liked the study to expand to Bekaa Valley muslims and Mountain lebanon shia from Jbeil, I would expect these people to score 75% + Levantine.
Also can someone model those Beirut muslims with central turks instead of kurds? I think there is real Turkish ancestry among beirut muslims, a lot of families have at least one Turk great grand parent or more. My grandmother is from beirut and her mother is Turk.

There are four Sunnis who are clearly not ethnic Lebanese: 6AT109 (Kurd), 6AT108 (Egyptian or mixed with North African), 12AT107 (North African), 11AT109 (Egypt), plus a few more who might have more distance admixture with the same countries. Shia 1AT107 is certainly recently mixed with something South Asian. I'm not sure if the study made sure participants had all four grandparents of the same ethnicity. Also some Muslims who seem more Bedouin/Southern Levantine, these might just have more Arab admixture... it would be especially helpful to get the locations of those individuals since each city has specific histories of migrations, some already known to us.

after reading the study it looks like the study uses a subset of the lebanese christian population "north lebanese mountain maronites" basically people of qadisha valley (Ehden Zalluoa's town) a high elevation isolated place in lebanon, and then compares it to another subset of the lebanese muslims the Beirut muslims which are way more diverse. The study should have sampled muslims from Akkar mountains and bekaa valley and also mountain lebanon shia from jbeil. Keep in mind Beirut was a major hub during the Ottoman empire.
another point also is the the muslim sample size is small compared to the christian one so any single outlier
can skew the average data substantially.

I have been able to get my hands on the autosomal data from this study on qpAdm. Since the study mainly focuses on Lebanon, here it goes.

The first thing that I will do is execute the qpWave command to study the relations between the different Lebanese sectarian groups, and whether they form clades respective to each other. qpWave essentially does that to detect 'independent genepools' among two sets of population. This does not mean that these groups do not share the same defining ancestry (which is Bronze age Levantine ancestry), rather it's better to look at in a way similar to Y-Trees on YFull, especially given the endogamy of Lebanese groups for a long period of time, there is bound to be some differentiation.

First, I tested whether Lebanese Maronites from North Lebanon (Zgharta-Ehden) and Lebanese Christians from Achrafieh-Beirut (mainly Greek Orthodox and Melkite Catholics) form clades respective to each other. The results were consistent with expectations, and they do indeed form a clade (p-value > 0.05):

Next, I tested Lebanese Sunnis and Lebanese Shias (sorting out the outliers of course). Most of the Shia individuals would originate from either southern Lebanon or the east (Bekaa), where 95% of Shias originate from. However I am not sure whether the Sunni individuals are all originally from Beirut or if some come from other regions. Interestingly, they did not form a clade together:

This naturally drew my attention, as Shias plotted close to Sunnis on G25 distance, but it seems they are in fact differentiated. To check out whether Shias form their own clade or 'subset genepool' among themselves, I chose two mini-sets of the 28 Shia individuals, each mini-set comprised of 7 individuals, and ran qpWave command on them. They do indeed form a clade together:

But they do not form clades neither with Sunnis nor Christians. This is consistent with endogamy among Shia Muslims in Lebanon, especially given they're the only Twelver Shia group in the Levant (aside from a small minority in Syria).

Next, I moved on to the Druze, a strictly endogamous group since at least 1041. Interestingly, the Druze form clades with both of the aforementioned Christian groups and with Shia Muslims, but not with Sunni Muslims. My take on this is that this is likely because the Druze represent an inbred group that is close to a root population shared with Shias and Christians, while Sunnis underwent some excess additional input.
With Maronites and 'VOC' (mainly Greek Orthodox and Melkites) respectively:
