Usually as reliable as the input data itself. Can be quite picky with VCF files for some reason, from my experience. I've had lots of SNPs in the Dante VCF file not pop up on Clade Finder, but didn't have this issue with a VCF I generated myself from the BAM file using bcftools mpileup + call.

Can I ask what input data you're using?

I just used my MyHeritage raw file.

You're lucky you get a sub-clade with your raw file. I just get the standard upstream group

Ah, Myheritage? I tested with them had my data run through YSEQ cladefinder, it only went as far as IJ, while my brother's WGS kit shows it as ZS3698. https://www.yfull.com/tree/J-ZS3698/

    R-L20...So basically a branch of R1b.

It seems to have many Europeans in in it. Maybe it's sampling bias. What are your paternal origins? From your profile you are R1a?

Weird. It's incorrect on the Cladefinder.

Have you tried putting your raw data into the Morley Calculator? I want to confirm your Y-Haplogroup.

Gilani Syed? I'm assuming your father side are of Sufi descent?

This is what I get for most likely on morley

    R1b1a2a1a2b1a1
    R1b-Z384 (R1b-Z383, R1b-L20)

And my dads side is entirely Shia although I am assuming at one point they were probably sufi. As far as I know Gilani's are big in Kashmir and the Deccan
